The windows just popped out, so they might have been present, but were removed at the time. The shifter handle was probably replaced during the filming Hot Rod Herman. Remember when he pulls out the shifter practicing? Maybe the only shifter they could find had a T handle on it, so after that it had a T. I think the steering wheel was raised to accommodate Fred Gwynne's legs. In character he was too tall for the car. They had to remove the bottom of the front seat for him to fit. When he was driving he was setting on the floor. With the sterring wheel lower, he probably couldn't get in. As for the crest: I'll have to dig thru all the shots I have and see when it changed.
